These are blender instructions.
Assuming you're brand new to Blender like I was a little bit ago
Enjoy

BOOM BABY!

Solution:
Select a single decal poly's (see blender guru tutorials on basic blender use)
Separate decal polys from main mesh in blender. (press p if you're using Blender control schema)
Rename your separated mesh
Edit mode on new decal mesh and subdivide to about this

Go back to object mode

For good measure enable snap icon on your 3D viewport and change snap mode to faces (step not required, might be useful to you later)

Apply shrink wrap modifier to your decal object
Target is the base mesh the decal polys were extracted from.
- You can select the base mesh with the eye dropper from the viewport.
Change mode to nearest surface point
Offset to somewhere near 0.001
BOOM! you're done..

This tutorial assumes you're using Heffay's new converter

And following my tutorial for texture conversion using Eppi's tool

May your ship porn creations be bountiful!

P.S.
You should do this to only 1 decal at a time or at least only the decals on the exact same poly face. Doing multiple decals at once will cause shrink wrap issues.
