I've been having very similar issues as well. Had the same problem with the Cutlass and the Sabre. And I can't spawn the Freelancer with a rear door and engines. That started for me in the PTU and it continues. The closest I've gotten to a mission completion is the bio hazard from Bountiful...

Happened to me a couple of times at Daymar outposts. I use my thrusters that lower the ship. Which would raise in this situation. It worked most of the time. Although once it sent my ship into a spin which destroyed it. We're gonna fondly look back on these goofy times, one of these years. and...
