One way to know if someone snuck into your ship is to check your local ship comm channel. Anyone on your ship will be automatically listed.

You are also notified if someone enter your ship comms, so it is a good way to check if you have an intruder when you are moving your valuable cargo.
Here i always check ship comms when trading, on take-off and randomly when flying (before QT).

Just making sure doors are closed isnt enough, since anyone can EVA and blast open your doors after, that how ppl are generally hijacking ships (and the QT bug that moved ppl inside ship grid when they stand in front of a door before a ship engages QT, should be corrected normally since too much carrack owners complained in 3.8 like myself).
